Multiplex PCRs capacity to simultaneously quantify miltiple mRNA species from a single of RNA allows comparative analysis of different mRNA species within samples. Variations in RNA isolation, initial quantification errors or tube-to-tube variations in RT and PCR can be compensated by including a known housekeeping gene.

Microarray Microarray analysis has the advantage over the other methods in that it permits high throughput screening at one time. However, it has many potential pitfalls, such as a high false-positive rate and low sensitivity. Moreover, the number of samples that can be compared is restricted, and it is difficult to detect subtle differences between the samples.
